背景技術(shù):
河蟶蚌(Solenaia rivularis)隸屬于軟體動(dòng)物門、瓣鰓綱、蚌目、蚌科、蟶蚌屬。河蟶蚌僅限于亞洲分布,是江西的新紀(jì)錄種。河蟶蚌強(qiáng)大的足部肌肉使得身體得以穩(wěn)定和抵抗強(qiáng)水流的沖刷,另外,強(qiáng)有力地足部肌肉經(jīng)常保持向下挖掘,以維持殼體始終處于最佳的生活位置。蚌類具有很大的經(jīng)濟(jì)價(jià)值,如提取抗腫瘤成分;作為制造紐扣貝雕等工藝品的原料,珍珠層可以用來制造各種精美的螺細(xì)、器皿和家具等;蚌類軟體部分可供人們食用或作為飼料;淡水蚌對(duì)水環(huán)境中Cu、Zn和Cd有去除與積累的作用,吸收富集重金屬,改良水質(zhì)。蚌科動(dòng)物是淡水貝類最大的一個(gè)科,包括 674 個(gè)物種,淡水蚌類是淡水生態(tài)系統(tǒng)中一類重要的水生生物,作為濾食者,能夠通過濾食營(yíng)養(yǎng)物質(zhì)、有機(jī)物和浮游生物來改良水質(zhì),對(duì)水環(huán)境還有生物監(jiān)測(cè)的作用。淡水蚌類在淡水生態(tài)系統(tǒng)中不可或缺,其生物量和密度往往都在底棲動(dòng)物中占優(yōu)勢(shì),對(duì)淡水生態(tài)系統(tǒng)有重要作用,如果淡水湖泊或者是河流中的淡水蚌類消失,將會(huì)引起一系列的生態(tài)問題??偠灾?,淡水蚌類對(duì)淡水生態(tài)系統(tǒng)至關(guān)重要,對(duì)水體的水質(zhì)、物質(zhì)循環(huán)和能量流動(dòng)作用巨大,且具有較高的營(yíng)養(yǎng)、經(jīng)濟(jì)和生態(tài)價(jià)值。因食用的需求大量捕撈,以及近年來由于棲息地的破壞和改變(如采沙、建壩、環(huán)境污染等),河蟶蚌分布范圍狹窄、種群碎片化,已處于嚴(yán)重受危狀態(tài)。
線粒體基因組DNA是裸露的雙鏈超螺旋共價(jià)閉合環(huán)狀分子,少數(shù)為線狀分子(如原生動(dòng)物草履蟲與四膜蟲的mtDNA),是真核細(xì)胞的第二遺傳信息系統(tǒng),或稱核外基因及其表達(dá)體系。相對(duì)于核DNA,mtDNA具有分子量小、多態(tài)性高、結(jié)構(gòu)簡(jiǎn)單、堿基突變率高、母系遺傳、進(jìn)化速度快等特點(diǎn),已被廣泛應(yīng)用于生理病理、臨床診斷、遺傳變異、分子標(biāo)記、系統(tǒng)進(jìn)化等多方面的研究,與線粒體和線粒體基因組相關(guān)的研究已成為進(jìn)化生物學(xué)、基因組學(xué)、生物信息學(xué)和保護(hù)生物學(xué)等生命科學(xué)領(lǐng)域的研究熱點(diǎn)和前沿。
蚌科動(dòng)物線粒體的遺傳不單單是母系遺傳,還存在線粒體基因組遺傳的一種特例——雙單親遺傳現(xiàn)象(Doubly-Uniparental Inheritance,DUI)。這種遺傳方式使后代中雌性mtDNA只來自母系(female-transmitted, F type),與嚴(yán)格的母系遺傳相似;而雄性的mtDNA 來自雙親,在雄性的體細(xì)胞中存在F型mtDNA,在精巢中存在父系mtDNA(male-transmitted, M type)。由于蚌科線粒體DNA 的組織異質(zhì)性,M 型 mtDNA 只存在于雄性蚌的精巢中,而 F 型 mtDNA廣泛存在除精巢外的其它組織中;再加之 M 型 mtDNA 比 F 型有更快的進(jìn)化速率,使得 M 型 mtDNA 在擴(kuò)增過程中明顯難于 F 型 mtDNA。因此,建立一種穩(wěn)定的擴(kuò)增河蟶蚌M型線粒體基因組全序列的方法在比較和進(jìn)化基因組學(xué)、保護(hù)生物學(xué)和資料的可持續(xù)利用等研究中有非常重要的應(yīng)用價(jià)值。
技術(shù)實(shí)現(xiàn)要素:
本發(fā)明的目的是提供一種穩(wěn)定、快速擴(kuò)增河蟶蚌M型線粒體基因組全序列的方法。為了實(shí)現(xiàn)上述目的,本發(fā)明采用以下技術(shù)方案來實(shí)現(xiàn)。
本發(fā)明所述的一種河蟶蚌M型線粒體基因組全序列的擴(kuò)增方法,包括以下步驟:
(1)基因組DNA提??;
(2)普通PCR擴(kuò)增及測(cè)序:共使用了三對(duì)引物如下,其中前兩對(duì)為通用引物,第三對(duì)為本發(fā)明設(shè)計(jì)

本發(fā)明首次公開了河蟶蚌M型線粒體基因組全序列,也是首次公開了一種擴(kuò)增河蟶蚌M型線粒體基因組序列的方法,可以為蚌科的線粒體基因組學(xué)研究和種質(zhì)資源保護(hù)提供重要的基礎(chǔ)材料。
本發(fā)明的有益效果:通過設(shè)計(jì)的普通引物和特異性長(zhǎng)片段引物,通過LA-PCR技術(shù)對(duì)河蟶蚌M型線粒體基因組進(jìn)行擴(kuò)增,再進(jìn)行測(cè)序、拼接和校正,獲得了河蟶蚌M型線粒體基因組全序列;本發(fā)明對(duì)實(shí)驗(yàn)條件要求不嚴(yán)格、實(shí)驗(yàn)具有可重復(fù)性、操作時(shí)間相對(duì)較短等優(yōu)點(diǎn)。本發(fā)明獲得的河蟶蚌M型線粒體基因組序列,可從組成和結(jié)構(gòu)的角度對(duì)河蟶蚌M型線粒體基因組進(jìn)行分析,可以豐富蚌科線粒體基因組信息,為蚌類的系統(tǒng)發(fā)育、種質(zhì)資源保護(hù)、可持續(xù)和合理地利用奠定重要的分子遺傳學(xué)理論基礎(chǔ)。
具體實(shí)施方式
下面將結(jié)合本發(fā)明實(shí)施例,對(duì)本發(fā)明實(shí)施例中的技術(shù)方案進(jìn)行清楚、完整地描述,所描述的實(shí)施例僅是本發(fā)明一部分實(shí)施例,而不是全部的實(shí)施例?;诒景l(fā)明中的實(shí)施例,本領(lǐng)域普通技術(shù)人員在沒有做出創(chuàng)造性勞動(dòng)前提下所獲得的所有其他實(shí)施例,都屬于本發(fā)明保護(hù)的范圍。
一種河蟶蚌M型線粒體基因組全序列擴(kuò)增的方法,包括以下步驟。
1、基因組DNA提取。
使用購(gòu)自天根生化科技有限公司的海洋動(dòng)物組織基因組DNA提取試劑盒,提取河蟶蚌的總DNA,包括以下步驟。
(1)取河蟶蚌的新鮮精巢50mg,置于1.5ml已滅菌離心管中,用潔凈的滅好菌的剪刀充分剪碎放入裝有200 l GA緩沖液的離心管中,渦旋振蕩15sec。
(2)加入20 l proteinase K(20mg/ml)溶液,渦旋混勻,簡(jiǎn)短離心以去除管蓋內(nèi)壁的水珠。在56℃放置,直至組織完全溶解,簡(jiǎn)短離心以去除管蓋內(nèi)壁的水珠。
(3)加入200 l 緩沖液GB,充分顛倒混勻,70℃放置10min,溶液應(yīng)變清亮,簡(jiǎn)短離心以去除管蓋內(nèi)壁的水珠。
(4)加入200 l 無水乙醇,充分顛倒混勻,此時(shí)可能會(huì)出現(xiàn)絮狀沉淀,簡(jiǎn)短離心以去除管蓋內(nèi)壁的水珠。
(5)將上一步所得溶液和絮狀沉淀都加入一個(gè)吸附柱CB3中(吸附柱放入收集管中),12000rpm(~13400*g)離心30sec,倒掉廢液,將吸附柱CB3放回收集管中。
(6)向吸附柱CB3中加入500 l 緩沖液GD(GD中已加入無水乙醇),12000rpm(~13400*g)離心30sec,倒掉廢液,將吸附柱CB3放回收集管中。
(7)向吸附柱CB3中加入600 l 漂洗液PW(PW中已加入無水乙醇),12000rpm(~13400*g)離心30sec,倒掉廢液,將吸附柱CB3放回收集管中。
(8)重復(fù)操作步驟7。
(9)將吸附柱CB3放回收集管中,12000rpm(~13400*g)離心2min,倒掉廢液,將吸附柱CB3置于室溫放置數(shù)分鐘,以徹底晾干吸附材料中殘余的漂洗液。
(10)將吸附柱CB3轉(zhuǎn)入一個(gè)干凈的離心管中,向吸附膜的中間部位懸空滴加50-200μl 洗脫緩沖液TE,室溫放置2-5min,12000rpm(~13400*g)離心2min,將溶液收集到離心管中。
(11)將純化好的線粒體DNA置于-20℃保存,以備后用。
2、普通PCR擴(kuò)增及測(cè)序。
對(duì)于河蟶蚌M型線粒體的cox1、16SrRNA和nad6-nad4基因部分序列的擴(kuò)增分別采用如下引物擴(kuò)增。擴(kuò)增產(chǎn)物送生工生物工程(上海)股份有限公司測(cè)序。包括以下幾個(gè)步驟。
(1)用于擴(kuò)增河蟶蚌M型線粒體的cox1、16SrRNA和nad6-nad4基因部分序列的引物中,前兩對(duì)為通用引物,第三對(duì)為本發(fā)明設(shè)計(jì),即在 GenBank 中下載Pyganodon grandis、Quadrula quadrula 和 Venustaconcha ellipsiformis 線粒體基因組全序列,比對(duì)尋找序列保守區(qū)設(shè)計(jì)引物。所述三對(duì)引物如下:

(2)三個(gè)基因片段擴(kuò)增的PCR反應(yīng):反應(yīng)的模板為上述提取的河蟶蚌的基因組DNA100ng,反應(yīng)總體系為50μl,其中10×Ex Taq PCR Buffer 5μL,dNTPs 2.5mmol/L,引物0.4μmol/L,Ex Taq酶1U。
PCR反應(yīng)條件為:98℃預(yù)變性10sec;94℃變性1min,50℃退火1min,72℃延伸2min,循環(huán)35次;最后72℃延伸7min。
3、設(shè)計(jì)長(zhǎng)片段引物。
把cox1、16SrRNA和nad6-nad4基因的部分片段的測(cè)序結(jié)果在NCBI中進(jìn)行nucleotide blast,確定都為蚌科動(dòng)物線粒體DNA基因片段且均為正義鏈。利用Primer premier5.0將前期得到的cox1、16SrRNA和nad6-nad4基因片段三段序列為模板設(shè)計(jì)三對(duì)長(zhǎng)PCR引物結(jié)果為:

4、LA-PCR擴(kuò)增及測(cè)序。
使用設(shè)計(jì)的三對(duì)長(zhǎng)PCR引物及TaKaRa生物公司的LA Taq聚合酶進(jìn)行擴(kuò)增:反應(yīng)的模板為上述提取的河蟶蚌的基因組DNA100ng,反應(yīng)總體系為50μl,其中10×LA Taq PCR Buffer 5μL,dNTPs 2.5mmol/L,引物0.4μmol/L,LA Taq酶1U。
LA-PCR反應(yīng)條件為:94℃預(yù)變性2min;94℃變性30sec,54℃退火30sec,68℃延伸5min,30個(gè)循環(huán);最后72℃延伸10min。LA-PCR產(chǎn)物產(chǎn)物經(jīng)1%瓊脂糖凝膠電泳檢測(cè),有清晰的條帶;產(chǎn)物送生工生物工程(上海)股份有限公司測(cè)序。
5、序列拼接。
把實(shí)驗(yàn)所得的全部序列片段利用DNASTAR7.1軟件中的SeqMan組件進(jìn)行拼接,組裝成一條首尾相接的序列,并仔細(xì)檢查,對(duì)照測(cè)序峰圖人工校正序列中相沖突的位點(diǎn),校正完后再利用SeqMan把首尾的重復(fù)序列去除其中一個(gè),最終得到完整的線粒體DNA全序列。
6、基因注釋。
河蟶蚌M型線粒體DNA全序列的注釋參考珠蚌亞科已測(cè)物種的M型線粒體基因組DNA,用在線工具ORF Finder (http://www.ncbi.nlm.nih.gov/projects/gorf/)和Blast查找線粒體基因組的13個(gè)蛋白質(zhì)基因,利用在線工具ARWEN (http://130.235.46.10/ARWEN)和MITOS (http://mtos.biinf.unileizig.de/help. py)查找22個(gè)tRNA基因和2個(gè)rRNA基因以及控制區(qū)(Control Region,CR)。該序列總長(zhǎng)17550bp,包括13個(gè)編碼蛋白質(zhì),22個(gè)tRNA,2個(gè)rRNA和1個(gè)MORF,全基因序列還未上傳GenBank。
